Metadata Made Easy: Develop and Use Domain‐Specific Metadata Schemes by following the dmdScheme approach

Metadata plays an essential role in the long-term preservation, reuse, and interoperability of data. Nevertheless, creating useful metadata can be sufficiently difficult and weakly enough incentivized that many datasets may be accompanied by little or no metadata. One key challenge is, therefore, how to make metadata creation easier and more valuable. We present a solution that involves creating domain-specific metadata schemes that are as complex as necessary and as simple as possible. These goals are achieved by co-development between a metadata expert and the researchers (i.e., the data creators). The final product is a bespoke metadata scheme into which researchers can enter information (and validate it) via the simplest of interfaces: a web browser application and a spreadsheet.We provide the R package dmdScheme (dmdScheme: An R package for working with domain specific MetaData schemes (Version v0.9.22), 2019) for creating a template domain-specific scheme. We describe how to create a domain-specific scheme from this template, including the iterative co-development process, and the simple methods for using the scheme, and simple methods for quality assessment, improvement, and validation.The process of developing a metadata scheme following the outlined approach was successful, resulting in a metadata scheme which is used for the data generated in our research group. The validation quickly identifies forgotten metadata, as well as inconsistent metadata, therefore improving the quality of the metadata. Multiple output formats are available, including XML.Making the provision of metadata easier while also ensuring high quality must be a priority for data curation initiatives. We show how both objectives are achieved by close collaboration between metadata experts and researchers to create domain-specific schemes. A near-future priority is to provide methods to interface domain-specific schemes with general metadata schemes, such as the Ecological Metadata Language, to increase interoperability

Interleukin-7 Links T Lymphocyte and Intestinal Epithelial Cell Homeostasis

Interleukin-7 (IL-7) is a major survival factor for mature T cells. Therefore, the degree of IL-7 availability determines the size of the peripheral T cell pool and regulates T cell homeostasis. Here we provide evidence that IL-7 also regulates the homeostasis of intestinal epithelial cells (IEC), colon function and the composition of the commensal microflora. In the colon of T cell-deficient, lymphopenic mice, IL-7-producing IEC accumulate. IEC hyperplasia can be blocked by IL-7-consuming T cells or the inactivation of the IL-7/IL-7R signaling pathway. However, the blockade of the IL-7/IL-7R signaling pathway renders T cell-deficient mice more sensitive to chemically-induced IEC damage and subsequent colitis. In summary, our data demonstrate that IL-7 promotes IEC hyperplasia under lymphopenic conditions. Under non-lymphopenic conditions, however, T cells consume IL-7 thereby limiting IEC expansion and survival. Hence, the degree of IL-7 availability regulates both, T cell and IEC homeostasis

Diverse Applications of Nanomedicine

The design and use of materials in the nanoscale size range for addressing medical and health-related issues continues to receive increasing interest. Research in nanomedicine spans a multitude of areas, including drug delivery, vaccine development, antibacterial, diagnosis and imaging tools, wearable devices, implants, high-throughput screening platforms, etc. using biological, nonbiological, biomimetic, or hybrid materials. Many of these developments are starting to be translated into viable clinical products. Here, we provide an overview of recent developments in nanomedicine and highlight the current challenges and upcoming opportunities for the field and translation to the clinic. \ua9 2017 American Chemical Society

Translating cardioprotection for patient benefit: Position paper from the Working Group of Cellular Biology of the Heart of the European Society of Cardiology

Coronary heart disease (CHD) is the leading cause of death and disability worldwide. Despite current therapy, the morbidity and mortality for patients with CHD remains significant. The most important manifestations of CHD arise from acute myocardial ischaemia-reperfusion injury (IRI) in terms of cardiomyocyte death and its long-term consequences. As such, new therapeutic interventions are required to protect the heart against the detrimental effects of acute IRI and improve clinical outcomes. Although a large number of cardioprotective therapies discovered in pre-clinical studies have been investigated in CHD patients, few have been translated into the clinical setting, and a significant number of these have failed to show any benefit in terms of reduced myocardial infarction and improved clinical outcomes. Because of this, there is currently no effective therapy for protecting the heart against the detrimental effects of acute IRI in patients with CHD. One major factor for this lack of success in translating cardioprotective therapies into the clinical setting can be attributed to problems with the clinical study design. Many of these clinical studies have not taken into consideration the important data provided from previously published pre-clinical and clinical studies. The overall aim of this ESC Working Group Cellular Biology of the Heart Position Paper is to provide recommendations for optimizing the design of clinical cardioprotection studies, which should hopefully result in new and effective therapeutic interventions for the future benefit of CHD patients

Minimum Information about a Biosynthetic Gene cluster

A wide variety of enzymatic pathways that produce specialized metabolites in bacteria, fungi and plants are known to be encoded in biosynthetic gene clusters. Information about these clusters, pathways and metabolites is currently dispersed throughout the literature, making it difficult to exploit. To facilitate consistent and systematic deposition and retrieval of data on biosynthetic gene clusters, we propose the Minimum Information about a Biosynthetic Gene cluster (MIBiG) data standard.Chemistry and Chemical Biolog

Spatially-explicit sensitivity analysis for conservation management : exploring the influence of decisions in invasive alien plant management

The robustness of such decision-making processes is rarely evaluated, and the influence of decision criteria (or factors) in management decisions is seldom considered. We present a framework for a spatially-explicit sensitivity analysis by using a scheme developed to provide objective guidelines, in the form of static priority maps, for managing woody invasive alien plants (IAPs). Location: The Cape Floristic Region, South Africa. Methods: The model included seven factors related to management history, fire risk, and the age, identity, density and spread of IAPs. Each factor had a weight associated that reflected its relative importance in prioritizing areas for clearing. We changed these factor weights using three approaches of sensitivity analysis and assessed the effect of these changes on the spatial structure of the resulting priority maps in three different management regions. Results: Different outcomes arose depending on the importance given to different factors. Priority maps were most sensitive to the fire-related factors, suggesting that fire is both a crucial driver of invasion in fynbos and an overriding determinant of management options. The factor ‘area burnt recently’ provided crucial information for the effective clearing of IAPs. The sensitivity of the model to changes in other factors was more context specific: levels of sensitivity were highly dependent on different features of the landscape, especially the spatial heterogeneity of particular factors. Main conclusions: By clarifying the importance of factors in shaping priority maps, the sensitivity analysis framework enabled us to identify the necessary factors to produce outcomes matching a pre-selected management strategy. This is important for cost-efficient management, as acquisition and curation of data is expensive. This spatially-explicit sensitivity analysis is, thus, recommended to evaluate the robustness and generality of selected management strategies, and validate the assumptions derived from decision-making protocols.We thank the numerous people that helped us to understand the decision-making model and the many complexities involved in managing IAPs in the fynbos.
